Now, the other problem I'm having with the gearbox/clutch is getting the car into reverse. I read that the gearbox mountings can be relevant to this. When I repositioned the gearbox I was particular not to push it to one side or other of the engine bay and kept the side mounting 'neutral'. Perhaps this was wrong then? So should I tighten up the mounting or loosen it to push the gearbox to one side of the engine bay? It seems that the gear selector can also be moved on the steering column, although I'm reluctant to do that.

another thing to check (it happened to me) was the reverse switch "paddle" had slipped down on the selector rod (the flat paddle that pushes the reverse light switch) it was then fouling against a bolt and wouldn't allow reverse to go all the way in

Messing about with the 96 again this evening; third and fourth gears still a bit awkward. I fed a little oil down the column that the gear shift sits in which seemed to help.
I then decided to have a go at moving the gear selector housing. I was suprised that the two bolts are easy to access blind, without even having to lie upside down in the footwell. A 13mm ring spanner fitted OK.
Moving the assembly towards the steering wheel by about 5mm allowed for a greater detent in first/second plane than before. I'd say the detent at the end of the shifter was about 20mm before, now is was at least 25mm and making the straight shift into fourth and especially third was much better.

It sounds to me like you need to slacken the two bolts under the steering column, inside the car, and move the whole column assembly, up or down slightly. It's a fiddly job, and you have to do it by trial and error, in small increments.
Note that the bolts are 1/2" AF, if you use a 13 mm, (closest equivalent), it can be a bit slack, and these bolts are done up pretty tightly, so not a good idea.
When you get it right, tighten them very tight.
Melle has posted a great drawing on another thread, on here in the past, that explains it very well. I'm sure he'll be on shortly, with the link!

It is a trial and error procedure. Now that 3rd and 4th can be engaged more easily, how has that affected the reverse engagement?

In the end I found that adjusting the engine and gearbox side mounts was the way to get 3rd/4th working, I moved the gearbox over about 10mm and it did the trick. Reverse is still not right so I think I need to go back to the column and move the gear shift assembly back up the column a little, giving a bit more throw to the reverse pull mechanism.
